Mr Daithí McKay praised their work after a meeting with representatives of Cara Friend, the Rainbow Project, HERE NI and Gender Jam.
He said: "There are significant challenges to tackle if we are to deliver better health outcomes for members of our community who are LGBT.
"The Health Minister Michelle O'Neill by acting swiftly on the MSM blood ban issue has shown she is up for the challenge.
"However, there is also a huge onus on all Departments to take into account the impact policies can have.
"Homophobia and its impact on the mental health of LGBT students is an example of where significant work remains to be done.
"It is important the LGBT sector is supported given that they work on and deliver positive health outcomes for a significant number of people."
