Mr Eich was appointed to the post of CEO last month, but he has since faced criticism for his views on same-sex marriage.
The news of his resignation was announced by Mozilla's Executive Chairwoman, Mitchell Baker.
In a statement, she wrote: "Mozilla prides itself on being held to a different standard and, this past week, we didn't live up to it. We know why people are hurt and angry, and they are right: it's because we haven't stayed true to ourselves.
"We didn't act like you'd expect Mozilla to act. We didn't move fast enough to engage with people once the controversy started. We're sorry. We must do better."
Earlier this week, dating website OkCupid launched a severe attack on Mr Eich and the Mozilla brand by urging its users to switch to a different internet browser. The move came after it was revealed that Eich once supported an anti-gay marriage group.
On Tuesday (1 April), users accessing OkCupid were met with a lengthy statement from the dating website, asking them to boycott the Firefox web browser. While users could still access the site via Firefox, they were being encouraged to switch to Google Chrome, Internet Explorer or Opera instead.
The decision by the free site was taken after Eich was found to have once opposed same-sex marriage – back in 2008. He is understood to have made a £600 ($1,000) donation to a campaign which supported California's Proposition 8. This was a voter-backed initiative that banned same-sex marriage within the state. Although it was initially passed, the legislation was overturned by the US Supreme Court in 2013.
A replacement for Mr Eich is still being discussed, the corporation has added.
