On Monday, Ms Scott, who started dating the Rolling Stones star in 2001, was found dead in her New York apartment.
The model and fashion designer's death has been reported as an apparent suicide, with the official cause of death yet to be determined. However, the New York Post ran with a story claiming the couple were having relationship troubles shortly before the 49-year-old's death.
They also cited a law enforcement source as calling Ms Scott as Jagger's "former" girlfriend, as well as reports that she had told a friend that her relationship was no more.
In response, a spokesperson for Jagger, 70, said: "The story in the New York Post re a split between Mick Jagger and L'Wren Scott is 100 per cent untrue.
"There is absolutely no basis in fact to this story. It is a horrible and inaccurate piece of gossip during this very tragic time for Mick."
Earlier, the spokesperson said the singer was "shocked and devastated" by the news.
