According to the Daily Star, the Speaker's wife said the couple are as happy as ever.
The 43-year-old admitted she had heard the recent rumours regarding their relationship, but says the claims are untrue and "hurtful".
Last week, a number of websites suggested the Bercow's relationship was in trouble.
Ms Bercow explained: "I have heard what is being said but I honestly couldn't tell you where the rumours have come from. It is completely untrue of course.
"I am living in Parliament with John and our young children. We have been together for 20 years and we are staying together. There is no truth to what is being said about us splitting up."
She added: "Normally I wouldn't respond to something like this but it is upsetting. It is mostly upsetting because we have three young children and our eldest Oliver is now nine years old so is at an age where he understands what is being said."
Bercow, who is a mum of three, has been married to her husband for 11 years.
